Rwanda was exempted from playing first round matches and had to wait for the next opponent between Uganda and Seychelles.
On Sunday, Uganda registered three first half goals courtesy of Charles Sebutinde and Emmanuel Olinga strikes and an own goal from Seychelles defender to sail to the second round.
Uganda advanced with a 5-1 score line aggregate to set up a clash against the Junior Wasps of Rwanda on July 18 before the return leg is played on August 2.
Should Rwanda progress to the third round, they will need to dispatch the winner between Zambia and Botswana. The third round will be played in September this year.
Rwanda participated in the FIFA U-17 World Cup for the first time in 2011, having finished second in the 2011 African U-17 Championship on home soil.
However, they were eliminated in the group stages after suffering defeat against England and Uruguay, and playing out a draw against Canada.
