He said the Office of Ombudsman ordered for Habyarimana’s arrest following his failure to account for the property.
Nkurunziza said the suspect was arrested on Tuesday.
He said the arrest follows recent declaration of wealth by district executive secretaries and other leaders.
Habyarimana is said to have registered some of his assets in the name of his brother-in -law Jean Bosco Nkuriyingoma, who was also arrested.
The suspect is held at Kicukiro police station while his co-accused is held at Muhoza police station in Musanze District.
Nkurunziza denied revealing the properties the accused is alleged to have misappropriated, saying that it could jeopardise investigations.
"We cannot reveal what he misappropriated because investigations are ongoing. We shall inform the public in due course,” he said
Chief Superintendent Francis Gahima, the Western Province Regional Police spokesperson, confirmed the arrest of the two suspects.
He urged leaders to work for national interests and not self-enrichment.
The public has also been urged to report corruption and embezzlement cases as a way of helping in the fight against the vices.
